Do you model anything other than 50/51 settings for relays?

The CT ratio, curve type, any time delays or definite time setting and the breaker clearing time.

Thanks! What about upstream transformer differential protection and generator protection. Will these affect the arc flash calculations?

Just depends on what the settings are and what breaker or breakers they are controlling and what other protection downstream busses have or don't have. I do model them and include the settings for record if nothing else but it is possible that they will affect IE, again, just depends on the setup.
