While doing the transformer modeling with ONAN and ONAF ratings pl let me know if we put in skm transformer page in nominal rating ONAN rating and full load rating as ONAF rating whether the software will consider the ONAF rating during any course of time.If so at what stage?

For SKM input data, use ONAN = Nominal KVA and ONAF = Full Load KVA. Fault calculations (and therefore arc flash, also transient stability, motor starting, etc.) will use the ONAN rating for impedances, and ONAF will have no impact. Load flow studies would use the ONAF rating to evaluate overloading the transformer.
